[Bug]: When disabling window buttons, it still shows them in PWAs

• I have tried reproducing this issue in Chrome and it could not be reproduced there
• I have tried reproducing this issue in ungoogled-chromium and it could not be reproduced there
• I have tried reproducing this issue in Helium with a new and empty profile using --user-data-dir command line argument and it could not be reproduced there

Description

When using flag to hide native window buttons, it doesnt disable them in PWA

How to Reproduce?

1. Enable flag to disable X
2. Open any PWA App
3. Issue happens

Actual behavior

When disabling native window buttons, it still show them in PWAs, and overflown

Expected behavior

Disable native window controls in pwa also
